how to seal spots in shiny granite

I have a marbleized black granite countertop. It has shades of gray and dark blue within.
However, lately I can see and feel rough spots (it's about 3 years old) I just tried to seal it with Bulletproof sealer by DuPoint and followed the directions to the T.
It beads up after I constantly brush it on and does not seal the spots. I can still see and feel them.
It's hard to know exactly what made those spots. Only you can know what those spots are.
If they are part of the stone, then I don't think you can do much.
If they are etch marks, then you don't have granite, but marble and those marks will have to be honed and then polished to be removed.
My only suggestion would be to call a stone restoration professional, so he can see what is happening to your granite.
I can only speculate and he would be able to give a better diagnosis of what is happening.
I don't think the sealer is doing anything to help the situation. A sealer like Bullet Proof is to help protect, nothing more.
